you've answered your own question really. there WILL be water in the motor.

if the motor ever runs again better give it and oil and filter change.

Better give it new rods too! $10 says if it swallowed water it's bent a rod or 3!

get that last one out too. and just because the water is out doesn't mean the motor is fine

It will be fine but Id suggest spraying some WD40 or CRC down into the cyclinder if you can as this will protect it a little more

water + air + steel = Rust.... + CRC/WD40 = RUST prevented....

if you have got water coming out of the other cylinders i would be buying what you need to remove the last spark plug.

no i wouldnt..
is there any water in the oil???

as for water inside the manifold, when your ready to get it running, get a couple of litres of metho (metho will mix well with water and will burn) and open the throttle body and pour it in the manifold, then while the plugs are still out crank it over and the engine will suck the metho/water mix out of the manifold and blow it out the plug holes..
then re fit the plugs and start it up, once its running any water/metho mix thats in the manifold will burn off or evaporate...
