You are meant to do the spigot when you do the clutch, i would replace it or you will wish you did later.
Its hard to get out thats why it never gets done. You do realise the spigot supports the main shaft of the gearbox.

Yeah is the spigot noise as you describe the symptoms. The weak forks on the pressure plates are getting weaker and not returning the thrust bearing to its place.Just make sure as others have mentioned to replace the spigot bearing aswell it is a roller type bearing im pretty sure ford keep them in stock. Also clean up the input shaft where the thrust bearing slides on and make sure you lubricate the input shaft and inside the thrust bearing.
Also make sure your clutch cable moves freely whne disconnected from the clutch fork if it doesnt, replace it.With heavy clutch cables and heady duty clutches you tened to crack the firewall and crack your pedal box if they havent been reinforced.

All fixed,
Put a new TB in last night. didnt replace the spigot though but that definatley wasnt the problem. probly should have a guess but didnt read till just now that its a good idea haha ah well can get everything i and out in about 3 hours with 2 people now so it isnt the end of the world if it packs up also. So faulty thrust bearing was to blame, gona send it back under warranty. i did clean the input shaft and re-grease it on the part where the bearing rubs and put grease inside the bearing (has already pulled out before because we didnt put grease in there and it was getting a heap of friction!) thanks for all the help!

A thing to watch out for on the T5 boxes holden or fords, they wear out the input shaft wear they slide and can create bad clutch operation,at work we have done a few where we couldnt get onto any new input shaft housings,so we had them tig welded over to build them up and have them machined.
