I got a ef xr8 in manual,
I've been told that twin 2-1/2 or 2-1/4 systems are good,
But I was looking mainly for cost reasons a 2.5" or 3" pipe from the cats back?
Will this cause any dramas? I know it's been asked before but not sure as my xr8 is manual.

3 inch single system will be louder than a dual 2.25 system. Depending on mufflers. Dual system is more expensive for obvious reasons.

I've got a stainless 3" single on my ED 5.0 manual and it's ok but it can drone. It was certainly worse when it was an auto. I only used it because i had it kickin around from a previous vehicle. A twin 2 1/4" is a better choice.

I have to agree, The 3" exhausts can drone, Or atleast the 3" system on my 5.0 AU ute does anyway. I've been looking at the Dynomax VT performance mufflers with the valve in them as they are said to be drone free...Might be something to look into if you decide on a 3" system.
Here's a link to the Dynomax site (They are also being sold on ebay for under $200 posted per muffler).

My EB XR8 manual has a 3" with one muffler. It doesnt drone surprisingly.
