Search manual conversion, add ef or el if you like. You'll find heaps of info

Are you using the AU T5 and bellhousing?

Auto and manual EF/EL tail shafts are the same length.
With your conversion you should be using an E series T5 box and a AU T5 bellhousing, but a E series bellhousing will work you just miss the bottom 2 bolt holes.
