it doesn't happen all the time but when I put my foot down on the clutch I hear a clunking noise coming from the back. It happens when I am coming to a stop and push the clutch pedal. I there another way to check it??

I am pulling the gear box out in the next week or two to change the clutch so I thought why the car is up I can check the universal joints.

$50 a joint fitted, just replace them and stop the worry.

Sorry to hijack, but high speed vibrations, and vibrations when you are going high speed and take your foot off the pedal (but not onto brake pedal), does this sound like a ball bearings problem?

If the UJ's were worn enough to "clunk" as you have described there would deffinately be a deep frequency vibrating sound coming from the driveline from about 70-80 km/h and higher. More likely to be the diff as Frank said.
