Pretty sure that I have stuffed up the alignment of the crank angle sensor. Is there any way for me to check (while the engine is still out with the manifold off and engine at TDC)?

Can't really align the crank sensor, do you mean the Cam Angle Sensor?

Put the crank on TDC.
Now with the synchronizer out, rotate the gear untill the hole on the side aligns up to the inside grove. Stick a rivet in there, and slide it in the dizzy hole, twisting it home, remove the rivet and bolt it down without moving.

what symptoms were you getting to suggest it wasnt lined up?
or had you not even started it yet?
