You will need the correct wiring for manual transmission and vct, both are only a few wires.

the ecu will have to be coded to your ignition system.
You cant swap ecu's over with AU series like you can with E series. Im going through a similar thing right now with my AU2. Either ford or a capable auto elec with scantool are required to do this.

the poblem is in the logistics.
you put the manual trans in, and you cant run the manual ecu, as the codes dont match your ignition. You cant run the auto ecu, as it doesnt match the manual trans. So you have a car you cant start to get it to a place to match the manual ecu and ignition codes. see the catch 22? thats why i had to get mine towed (by my brothers VR of all the shame) to the nearest auto elec to me abt 6 k's away). By contrast the nearest ford dealership is 35 minutes. Doing an AU conversion is a lot harder than the old e series. If I had of known specifics I would never had attempted it. But you live and learn.

It would probably be easier to just trick the ecu and then run your own wiring relay to the vct. I am fairly sure troyman did it using the bbm runner switch over point.
