Ok,

So you have the EMS running the engine, and the stock ecu running the trans,
how do you have the two wired up?
The EMS should be piggybacked off the TPS and PIP signals, and have its own ECT sensor.
The EMS should then provide the SPOUT signal back to the TFI, unless you are using an MSD or similar
The stock computer requires connection to all factory sensors for the auto to run.
The temp gauge needs to run off the stock ecu.

yes ems is running the engine and the stock ecu running the trans.
I have piggy backed the both the sensors on the throttle body, and i have the PIP and Spout? wired into the factory ecu from the ems.

I took my water sensor wire off the water sensor tonight and still had no gears, the other day when i drove it, it had gears.

Could it be becuase i have a 2500-2800 stall converter?

Also the moment i start the car and put it into drive its in 3rd gear straight away.

this could be the reason

Today i checked the TPS calibration thing , while i was on the tuning page on the laptop i noticed that the Tps was only showing 0% closed throttle and with my foot down a little bit it was going to 100%, i then tried to recalibrate it and it did not want to work in encrements. Ie. 1%,2%, 20%. Could a wire or something come off the tps?

what u need to do is wire the water temp back to the std ecu. get another water temp and use that for the ems, so that way u have one water temp for each ecu. this should stop it from the limphome mode

Your stall has triggered limp. Get a lhm for Shiftkits.com and it will be fine.

Just drove 200k's to brisbane for a dyno tomorrow morning and all that way in 3rd gear :(
