A mate just found out that the box in his AU series III XR6 (non-VCT) is rooted.
Got him thinking about putting a 4 speed BA box in with all the "sports shift" gear to go with it. I know what's involved when putting a sports shifter in an E-series and I'm fairly sure the bellhousing bolt holes on a E-series motor don't line up with those on a B-series 4 speed. But I'm not sure if it's basically the same for an AU III Anyone help?

It may be possible but here are thing to think about.
The bellhousing bolts should be OK between AU and BA. The BA and AU electronics are different but it may be possible to swap over the valve body and internal loom between the boxes, but this may end in tears as it did with me. The AU and BA torque convertors are different and not interchangable. You will not end up with a SSS unless you duplicate the electronics as has be done by several members on here and other forums. The shifter may or may not be a direct fit. *EDIT* also the gear set in the AU and the Pump is stronger in the AU than early model and non turbo BA boxes.

The gear selector is on the opposite side of the box, compared to an AU + there is no speedo gear on the output shaft on the BA trans..

Forgot that the sensor is missing, the non ABS cars (utes) do have the speedo sensor though and the AU gear and sensor can easily retrofit the BA Box.
The selector is a non issue as he was going SSS I believe, and actually an advantage as he can use the BA cable rather than try an rig up something on the drivers side.

Thanks guys... So essentially. Simply swapping the physical box isn't a huge issue and getting SSS to work is more or less the same deal on an AU as it is on an EF.
