Engine side the Cat is 2.5". Rear of the cat is 2.25". As I said get a 3 bolt 2.5" flange and gasket to suit to bolt to the Extractors. This matches the flange on the extractors.

2.5" is the right size

so lets say if we dont get the bottom flange to extractor's there quite common to buy ?

Any respectable Exhaust shop will have 2 bolt, 3 bolt and 4 bolt flanges of varying pipe sizes.

The part you are talking about is part of the Genie Exractors. You won't get that flange at most exhaust shops. 2 totaly different types of flanges.

You don't need a 3" exhaust on a 4.0L unless it has massive work or is Turbo. 2.5" is quite sufficient.
