Running the car in second is making the engine run and tranny run faster hence it will get hotter. How hot does it actually get ?

Well the longer i drive it in second (4000rpm) redline is 5500 the hotter it gets, got it to almost in the red, then shifed it into drive, didnt boil, didnt get any hotter but didnt drop temp either,

Silly question, but is the radiator blocked?

As Dave said, refit the Thermostat, they are there for a reason.

Is the system pressuring, are there bubbles in the header tank while the water is circulating?

The only reason you don't put coolant in staright away is to lest for leaks. 1000 Km my a***, change mechanics.

Have you checked the radiator cap. If the cap is ok and the water is streaming out then the system is pressurising.

have you changed the water pump since you put chemi weld in it???
worse thing you could have done was use chemi weld on an engine your planning on fixing, because that s**t gets everywhere..

Havent changed pump, could pull it out and check if its barnacles on it i guess, cause the thermostat is out you can see water circulatin, next plan is drive it in drive without thrasing it, what a replacement engine worth for one of them?.

you need to test the thermostat in water that is the same temp as the thermostat is rated to, it may be a 92 degree thermostat that is not opening until 110 degrees. You need a thermometer to test it accurately. I've seen this many times before. for a few dollars you can safely rule it out. I would still be putting my money on a rooted thermostat. Also when you do reinstall, hopefully a new thermostat drill a small 1/8th hole in it, if it does not already have one. helps with pressure bleed and allows for a small flow of water.

As mentioned your radiator is new, but with the old one being cactus, there is a damn good change the crud that killed that one has made its way into your water pump. as a minimum, while the thermostat is out, drop your bottom radiator hose and get the garden hose and flush water through in reverse, it might help clear any possible obstruction.

If, after installing your new thermostat the problem is still there with the cooling system, I'd personally be looking at the waterpump myself

Hope this helps and clarifies things a little for you.

As for running no antifreeze/coolant for the first 1000kms (or 100kms), I have heard the same thing from a highly reputable Ford mechanic. The theory is that it helps the new head gasket bond to the block and head. He has seen brand new head gaskets being replaced because the coolant had tracked past the gasket and created a small but permanent leak. It's to do with surface tension of the coolant or something similar. Could be all smoke and horsefeathers, though.
