Having the heater on allows the coolant to get right through the cooling system. You may need a new mixer shaft behind the dash.

You reckon it will still do the job having the heater on just not having hot air ?..

Yeah it will be ok still. Obviously the old coolant in the heater core will not be flushed out. Majority of the new coolant is in the engine, radiator parts anyway.
