My au v8 is making a knocking sound in the bottom end. It seems like a straight forward thing to use a v8 out of an ef falcon I have laying about. I assume all the accessories bolted to au v8 will bolt straight onto the older block. Is this the case or is there something that might cause problems?

There are a few differences.
Timing case is different. Water pump is different. Harmonic balancer is different. Flexplate is different. Otherwise they will swap across apart form the heads being different.

So if I swap the harmonic balancer, timing case, water pump, flex plate from the au block onto the ef block it should be fine?
Of course heads, manifold and injectors will be swapped across from the au. |

Why not just get another AU motor? by the time you try and remove all the bolts off the timing cover to realise there is always at least one that does not come out and snaps, your better off getting another AU motor.
Just saying.

fair enough, start ripping into it. make sure you read up on how the CAS goes. get yourself some new ARP bolts and studs, they are not an expensive item in the scheme of it all, and from Summit or Jeggs are cheap enough, I would go for a full felpro gasket set if your ordering too. If your getting the heads off, get the valve springs changed and the seats recut as well. since your there a new set of lifters, leave the HO cam in the block but find yourself a set of 1.7 rollers.
