The fans are running all the time as the ECU thinks the Auto Tranny is overheating. That is one of the lines you need to add the resistors too.
The reason it is idling so high, is you need to tell the auto ECU that it is in neutral, which is the other line you need to add resistors. There is a guide in the Technical Documents Forum with the details re what resistors to use. http://www.fordmods.com/fordmods-technical-documents-diy-f38/auto-to-manual-conversion-guide-t42420.html As for the miss, I doubt that is ECU related, and is more likely to be spark related. Are all the plugs, leads, dizzy cap, rotor button and coil in good condition? BenJ

Mine's a factory manual, but I'm running an auto ECU.
Mine has both auto and manual looms into the engine bay. What you should do is disconnect the manual transmission neutral switch, and fit the resistor to the two terminals on the loom. Next is transfer the drive gear off the EF cam angle sensor that came with the engine onto your dizzy. I suspect otherwise you'll have Aux shaft issues like most of these guys are having with the AU engine install/dizzy setup.

Thanks Snap. Asked the Jaycar distributor over at Naracoorte about a 7ohm resistor and he reckoned there was no such critter but he could sell me a 6.8. Is that close enough to do the trick?
I take it the cam angle sensor is where the dizzy would normally sit? This bit didn't come with the engine but I can source one. What issues will it create by not having it?

6.8kohm will be fine.
1.2kohm for the trans temp. Might be able to get a new gear from ford - aftermarket ones seem to fail. Do a search on 'auxilliary' and 'auxiliary' - been covered a few times.

Close to what im doing. Ive got an xg ute im pulling the motor out of and putting in a el xr6 motor. The ute is a manual and im putting in a el xr6 manual computer. Will i need to change the looms over for the bbm manifold ordo i just need to plug in a few extra wires into my exsiting loom to hook in the bbm manifolds butterfly?
