as some may know i have 3.73:1 diff gears, and the BTR auto. I also have the correct speedo gear on the auto too.
Now that is all good for everyday driving, but problem is the ECU is callibrated for 3.08 gears, so if im doing a flat out run (i.e drag strip) 1st and 2nd gear are fine, but once i hit 3rd if i keep the foot flat it keeps jumping back to 2nd and sitting on redline, at about 120-125km/h this stops and i can put the foot down. My question is at the drag strip, if i disconnect the connector from the speedo drive gear on the auto, will this stop the auto kicking back gears as the ECU has nothing to tell it how fast the car is actually going?

I think you'll find the car will be in limp home mode, i.e. 3rd gear unlocked all the time. This will kill your performance totally.
Barring getting ECU etc recaled/using aftermarket ECU, maybe try an auto ECU from a car running 3.23:1, e.g. an EF wagon ECU, not perfect, but the best you'll do from existing factory gear.

What you need to do is get the Jaycar speedo corrector. If your speedo has been corrected by slowing down the sidnal to the speedo, then you need to conversly speed up the signal to the TCM. This i have achieved with my V8, as it has a seperate TCM. Not sure what to do for the 6 as the ecu and TCM are integral.

rather than use a 3.23 ECU use a 3.45 one from an XR this will be much closer and should fix the problem
