Follow the doco: http://www.fordmods.com/forums/documents.php?doc=74
Your alarm will be tapped into the red/yellow (RY) & yellow/black (YB) wires - you just have to figure out where the join point is, and cut 'downstream'.
As I told you in Wagga, the join point for these wires will probably be around the drivers kickpanel area - if you know where the alarm control unit is, that will help.
All you need to ensure is the alarm and BEM outputs to the central locking (RY & BY) go into the jaycar relay box (white/brown lines), and the other RY & YB lines that go to the 4 doors hook up to the blue/green lines of the jaycar unit - the rest as per the doco.
That's all you'll need to do as far as the alarm goes.

NP.
Use a multimeter to confirm which wires are what, as there are a few RY & YB wires floating around that area.

Not a prob. My alarm was already wired upt to the RY and the YB, so just tapped straight into those, alarm works, all doors lock cept the drivers, but it appears to be mechanical as opposed to a result of the upgrade( was like this when i got the car).
