e series t5's won't fit in au's without some modification, au falcons use tremec t5 boxes, there quite abit stronger, i think full manual conversions for au's are about $2,500. I know in e series the whole dash has to be removed to change the pedal box, quite frustrating, not sure with au's, i would assume so though. it will run with the computer, but im pretty sure the thermo fans will go nuts, cause the ECU thinks the auto transmission is hot, i would try and get a manual ecu, or trick the old computer, with a trusty resistor

you will also need to shorten or extend the tailshaft, can't quite remember, or acquire a manual tailshaft from a wrecker, i remember a Au series 1 manual conversion at work, tailshaft was the biggest head ache

I was thinking of doing a manual conversion on my au a while back, i got quoted $2,500 for the whole conversion kit every nut and bolt you need.......but your looking at another $1000 dollars for sumone to fit it for you unless you can do it yourself.....
