is it possible to fit a Tremec 3650 5 speed Gearbox, from a BA Falcon V8 to an Au S2 straight 6 4.0L? if not would a ba 5 speed from a 4.0L fit straight up 2 the AU?

BA V8 5 speeds are the tremec 3650 box, but i suspect you will be hard pressed to find a bellhousing to suit as 6 cyl 5 speed ba's are still the T5

^and then wouldn't you need to get it engineered because it wasn't a factory option?

Ba TR3550 will not fit anything but the BA V8's due to integrated bellhousing design. BA T5 as found in the 6cyl cars should fit, i think, but will need hydraulic clutch conversion. You can buy a T5 for eseries with the BA T5 bits in it (T5 z spec) but they still arent a terribly tough gearbox.

is a TR3550 much stronger than a T5? just for curiousity

BA spec yes, although the AU 5.6L stroker guys have a similar box and do brake them with a bit of abuse. If you buy one from Tremec though they are a pretty strong box

Either way, better than a T5

the 3650 can be rated upto 600hp, doubt the ford one is rated that high tho...

mmm...i dont suppose there's anyway to get around the integrated bellhousing? I'm thinking probably not without engineers approval anyway

I think Dellows may have an ADR approved bellhousing adaption.. if they don't.. nobody does, not ADR approved anyway.
May be better off getting a supra turbo 5 speed box and bellhousing.. for the $$ you are looking at spending this would be a more cost effective option.
